If you merge the mesh in blender and reexport/overwrite the fbx onto the same fileame of the one that's in your unity project, then unity will refresh its own internal state and (probably) keep all the other settings intact in unity. I don't know how far you can go as far as changes before unity throws up though. I've added/removed meshes before and it worked.
